I will check if i can find anything that can cause that EDIT* Ehm, i tested to turn off addons more now. Kindly added by Blizzard in the WoW patch 3.3.5. Go into the Blizzard Interface Options - Social. After patch 3.3.5 there's an option to choose between "classic" or "IM" styled chat. The difference is that IM has a separate editbox for every single window, with separate histories, separate "sticky" channels (channels you last typed into that appears when you hit Enter) and all that. And of course; IM only slightly fades out the editbox, it doesn't hide it. The intention is that you're supposed to see which of your windows currently are active. Set the chat style to "classic style" in the blizard interface options menu (located in the social submenu), and the editbox should disappear like before. On a sidenote; In the next and upcoming version of gChat, I have removed the special gChat editbox. It'll be an optional plugin instead.
