If you mean flight points that a single character, as opposed to all characters that you play on a single server, knows, Carbonite does that.

There might be others, but I use Carbonite, and you can tell there are differences between known flight points of characters simply by opening the "Carbonite.lua" file in any characters' "SavedVariables" folder. Find them here: "Path to your WoW folder\WTF\Account\ACCOUNT NAME\ServerName\CharacterName\SavedVariables\".

The differences will be more obvious if the characters you compare are either different levels, or you leveled them in different areas.
