I'm sorry, but I don't have a clue. I don't run many instances, but the low level ones I have been in everything worked out OK. The only thing I can suggest is that you play around with the settings on the "Map Minimap" options page, and maybe some of the Carbonite minimized map right click menu "Minimap" settings.
Hmmmm.... Just re-read your post and it made me remember something. Have you tried zooming the map out while in the instance? Or, maybe you need to zoom in. Have you tried right clicking the minimized map and choosing "Restore map scale".
