As someone who has been programming for and using Macs since 1983 (yes, I know the original Mac hit store shelves in January of 84 - my first "mac" was a Lisa) I gotta say that Old Harry is... confused. You most certainly can see the mac folder structure, and move folders around, and "hide" folders from programs.
I do occasionally delete data from my wtf folder (either en masse or piecemeal), but not because I think I have to, and not lately. Even when I do a clean install, I save the old wtf folder (you can just rename it and leave it in place) in case I want to put something back (for example, carbonite's saved variables data).
