Actually, the functionality is already in ARL - it just isn't accessible via slash command. Scan a tradeskill to open ARL, expand the filter section, select miscellaneous, and there's an arrow labeled "Alt Tradeskills". When you click it, a menu appears.

I've discovered that the gem issue is due to Blizzard not replacing stats on the gems; instead they created new items and spells as replacements and swapped them on the player's known list, without taking the old versions out of the game: This results in the old previously-known versions showing up as not being known by the jewelcraf...

2.0.3 addresses some issues with the previous release. However, I do expect more issues (along the lines of the error messages posted below) due to the fact that many glyphs have been renamed or removed and these were not specified in the 4.0.1 patch notes.
