My addons that work with Carbonite
I am running the following addons, and have had no issues with Carbonite compatibility.
BigWigs Boss Mods

Carbonite Maps, Notes, Quest, Warehouse
ElvUi (not from curse, it is found at tukui.org, i believe)
Titan Panel (Currency)
Wow Token Watch
I have had no problems, as of the date of this post, with conflicts between any of the addons. Hope this is useful. All the names are verbatim as shown on curse, so you can use the search feature to find out what each addon does. ElvUI is a complete UI replacement. If you do run it, you can use the options with it, to disable the skinning of the blizzard quest objectives, since carbonite quests makes a quest log and watchlist itself.

Auctioneer Advanced (http://auctioneeraddon.com)
DBM (the entire package)
Fulminator (shaman addon)
GarrisonMissionManager (works with Class Hall as well as our Garrisons)
LegionTreasures (in my experience works better with Carbonite than HandyNotes does)
Mapster (is not for Carbonite, but Blizzards Map, that I sometimes has to use. Carb doesn't mind)
MasterPlan (works with GarrisonMissionManager and also works with Class Hall and the Garrison)
MiniMapButtonFrame (MBF for short, puts all your minimap icons in 1 frame that you can move as you like)
Molinari (used for DE, Prospecting, Milling - Hold down ALT and click the item in question)
PetTracker (the entire package)
Titan Panel (Bag, Clock, Gold, Location, LootType, Performance, Repair, Rep, Social, Volume, XP)
WhoTaunted (Taunt addon for tanks)
WIM (WoW Instant Messenger - remembers your whisper among other chats - depend on setup)
I use all of these addons and the majority is turned on at all times on 9 characters - 6 different classes and they work flawlessly.
