These settings are stored per character basis, when you change faction I believe you will have a "new" character as far as your WTF setting files are concerned. Replace the .txt files inside C:\Program Files (x86)\World of Warcraft\WTF\Account\YOURACCOUNTNAME\YOURREALM\YOURCHARACTERNAME with the ones from your pre-faction change character. Take back up first
Most of the settings can be changed in the Interface options though.
