Yes it does completely disable and therefore removes that manager. It means either users have to use keybinds/commands to place markers or if you added it in you could have a flyout or otherwise attached frame/buttons that allows for fast marker placement and ready/role check buttons.
I think the benefits outweigh the loss of the built in raid manager frame. I personally use the addon FlaresThatWork but something like that could easily be built in

The other issue i see with this, that the world marker frame should be protected, so even if i build a flyout menu like that, it won't work in combat. I could be wrong tho.
